So long story short, I'm trying to add PDFs on my MacBook to the Books app and get my iPhone to recognize them.

I created a new collection on the Mojave Books app and added a few PDFs. The app on my iPhone running iOS 12 recognizes the new collection, but doesn't show any PDFs in it. I'm signed into the same account on both apps and for what it's worth, I have the PDFs stored on my iCloud (different account than the books, however).

Any ideas on how to remedy this problem?

  • On your Mac: Choose Apple menu > System Preferences, then click iCloud. Next to iCloud Drive (make sure it’s selected), click Options, then select iBooks.

  • On your iOS device: Go to Settings > [your name] > iCloud (or Settings > iCloud), turn on iCloud Drive, then turn on iBooks (iOS 9.3 or later).

    That is from Apple website

Might be worth signing in and out of iCloud on both devices and re-doing the above.

Well, on Mojave there is no option in iCloud preferences. Also I'm not using my iCloud account for the Books sign in, but I may change that and see what happens.
