I must say upfront that this may be user ignorance. I launch iTunes and plug in my iPad or new iPhone 4S, go to Photos, select the directory I want copied over and it works great. Except, each subsequent directory overwrites the previous one and I end up with the last directory name and photos, but none of the previous ones. Do I have to first put all photos into one directory and sync them, or how can I create multiple directories/folders and copy photos to them?
 
I think you can select an option to not sync the entire folder but choose folders within that folder that you want to sync. Select your picture folder and opt to choose what you want to sync.

This is assuming you don't use iphoto
