I have just recently started my AppleTV movie collection in iTunes, and everything has been going pretty smoothly. I have one major gripe/question though... and was hoping you could help me out.

Previously, all I had in the 'movie' section of iTunes were about ten 5-minute home videos which I liked to show to family members at different get-togethers. However, now that I am starting my movie collection, I would rather not clutter that collection up with random home movies.

I would still like to sync those movies to my iPhone, but I don't want them in my iTunes library along with all of my AppleTV movies.

Is there any way this can be done?
 
Nope, only way to sync stuff to the iPhone or AppleTV is through iTunes. You could try maybe categorizing them as TV shows or something? I'm not familiar with how the interface works for drilling down in AppleTV, so I dunno if there's another "place" you could put them.
 
I haven't tried this for video, but this works for music in iTunes...

Tag your home movies as some specific genre. Make a smart playlist in iTunes that includes all videos that are not in that genre. Sync just that playlist to your Apple TV instead of all videos.

If you want to watch your home movie with the ATV, connect to the remote iTunes.
