I have added a few message alert sounds into winterboard but no matter which one i activate i always get that same default tone that came standard on the iphone. Am i suppose to go into setting under messages and select "none" then the tones i pick from winterboard work? Can anyone help me out with this issue?

The best way to replace the default .caf files for SMS (messaging), E-mail, voice mail, etc is to SSH them in to replace the default sounds.

Notes:
Be sure and back up the originals before overwriting them

Make a .aiff file, then change to .caf (iPhone requires .caf files)

Replacement file has to have exact same name as default file

Use Google to find tutorial on how to do this.

Use MRoogle in my signature to find other threads here about how to do this.
 
What dhlizard stated will work 100%. If you do not what to do that, just make sure your theme is setup correctly. Just verify that your theme follows this structure...

In your main Winterboard Themes folder->YourTheme.theme->UISounds
All your SMS-received1.caf-SMS-received6.caf Just make sure these sounds were converted as dhlizard stated. This should work for you once you apply the theme in Winterboard. If it does not, make sure the theme you are using isn't an older one. I believe the structure may have been changed from previous theme versions.
