I've been using GoodReader to get my PDF fix on, and it's just not doing it for me. Here is what I'm looking for in a PDF reader:

Can handle huge, graphics-heavy files

Can scroll smoothly from one page to the next

Can search through the text of a PDF

Can handle editable PDFs, including ones with equations in them

Ability to add annotations

Are there any PDF programs for iPad like this?

I think that would depend on the ipads hardware and not goodreader. I've been using good reader for PDFs and i've noticed that it lags a bit when the page has a large image file in it. I just figured it's cause of my iPad.
