Is there really no way to remove app folders? I never use Documents by Readdle or GoodReader, I switched off iCloud Drive access in the settings on my iOS devices and deleted them from my mac yet they still appear. I know it might seem trivial when you consider all the other drawbacks of iCloud Drive but it just really annoys me...

If there is a way to remove them, I have not been able to figure it out. I ran into the exact same problem. It's just another reason why I'm not using icloud drive!
I found a solution that I think works--give it a try, anyway. I think the folder is still showing up because there's old data still being stored in iCloud by the app.
If so, here's how to get rid of it. On one of your iOS devices, go to iCloud -> Storage -> Manage Storage. Under Documents & Data, select Show All. Find the app you want to remove, select it, hit Edit, and then Delete All. That will remove any old data that the app stored in iCloud, and should remove the app from the list. It may take several minutes for the change to be reflected on your Mac, but eventually, it should go away there as well.
I'm having the opposite problem: there are a number of apps that I know have data in iCloud, and that can retrieve that data, but that aren't showing up in iCloud Drive. I guess the developer has to enable showing an iCloud Drive folder?

Yep same for me. I don't know if this an iCloud Drive syncing bug or just poor implementation.
iCloud Drive is finder, but http://iCloud.com is web interface. App's folders in web are iCloud containers, so you can check there.

Do you want to delete the app or just a folder in iCloud Drive? Go to Settings only your iOS device > iCloud > iCloud Drive > switch Off the app.

When the Documents by Readdle app is installed I can go into the settings, switch off the app and it disappears from the iCloud Drive picker on my phone. That is fine. The problem is that even if you do this the folder will still appear in iCloud.com.
Then what's even worse is if you then delete the app totally from the phone the folder will then reappear on the iCloud Drive picker... It's a total mess, all I want to do is remove this folder from my entire iCloud Drive on all devices. Why is it so unnecessary difficult to do such a simple task.
Okay, how do I get to the iCloud folder view on my iPhone without going through the 'move to' process?
I have been dealing with this for a few days too, I have found the same thing to be true regarding deleting the app, etc. This is a huge oversight. I downloaded an app that made a folder in iCloud Drive, I have now uninstalled the app and it's iCloud drive folder now remains forever?
Good thread. Helped me a lot. One issue I can't figure out is I currently use DropBox and have it in the Dock using stacks/list.
However, it won't let me drag the iCloud drive to the Dock like DropBox.
Is there a way to place iCloud drive in the dock??
As of right now I simply made a Folder in iCloud drive for all my files and drug it to the dock and that worked, but naturally only what's in that folder shows up.

I spoke to iCloud support yesterday and they basically confirmed that there is no way to delete these 3rd party app created folders (obviously), two different techs tried it. They weren't sure if this was by design or accidental. They asked me to go into iCloud settings in Yosemite then to icloud drive - options and uncheck items there to hide the folders. This was completely ineffective as most/all of the 3rd part apps with empty folders weren't even on that list.
I am having same problem, that is why I have deactivated iCloud Drive on all my devices and gone back to DropBox. Plus I've cancelled the 200GB plan I subscribed to.
My biggest irritation is that Apple's own apps can't open files from their own cloud service
I was excited about iCloud Drive but it's very incomplete.
What are you talking about? I been using iCloud Drive for all my Apple App (both iOS and Mac)

Thought you talking about downloadable Apple Apps like Pages, iMovie, etc.
This isn't good. Apple needs to resolve this. The empty app folders are stacking up on my iCloud Drive with no way to remove them. And Steve called .Mac a badly executed service, then what is this?
The DropBox implementation of files and folders, also with versioning system available through web app, still makes more sense. Too bad Dropbox data is not encrypted at rest. I only use Dropbox for non-personal files.

My biggest annoyance is the alias that appears in an app folder. What's the point in having a file system when the files appear in a different location anyway?
