It's a known bug and is happening to all of us.

This is from a fresh install of 10.10 PB 2 from this morning in a VM. Its clearly wrong as there is nothing added to this install.

I rebuilt my spotlight index and it fixed my "4TB storage used" on my 256GB Air the other day. I haven't checked it recently to see if it still shows the correct storage.
