Thunderbolt only works after restart

I've got a MacBook Pro (Retina, 13-inch, Late 2013) running 10.11.6 (El Capitan) and every time I need to use the thunderbolt ports on the mac I have to restart the computer

Is this a new problem? Is there any way of solving this?

I already tried with thunderbolt hard drives and thunderbolt to ethernet adapters.

Note: The software I use on my mac does not allow me to upgrade mac to Sierra
