Your new MBP will come with Yosemite and sounds like you are running El Capitan beta? If that is the case, then no, you will not be able to use Migration Assistant to move your data over. Migration Assistant can migrate older to newer OS versions, but not the other way around.

I am still on the Yosemite Beta technically
Going from Yosemite to Yosemite should work, but I would be afraid of changes made since the beta messing you up. I would just update to the final release of Yosemite first on the old machine and then use Migration Assistant.

Would going to the non beta Yosemite from the beta version mess up anything now on my computer?

NEVER install beta releases of OS X on your (new) MBP, if this will be your everyday working machine. Unless you use different partition/drive for it. Better SAFE than SORRY! You can read here on MR all the horror stories of members losing/corrupting their day-to-day used important data.

Cheers
