When you write "has a ? over it" you mean the Dock, don't you? The application icons in the Dock have a question mark instead of their icons.
Have you taken a look in the actual Applications folder yet? You can go there via switching to Finder, opening a Window and pressing CMD+SHIFT+A or via the GO Menu item.
Now that you are in the Applications folder, can you verify the existence of the applications or not?
Btw, can you tell us what exact Mac and Mac OS X version you have?
