The two replies are correct. This is a stock option.
Unless, OP, do you want further customization per app badge? Or just be able to disable badges for specific apps? If it's the latter, the. You have your answer.
Cydia isn't in the notification center list, nor is the settings badge.
Good point about cydia. Settings shouldn't be an issue since the evasion jailbreak completely disables OTA updates. So at least you shouldn't have to worry about that app. But cydia you'll definitely have to figure out.

Yeah, if you click on the package, then click on package settings, there's a toggle to turn off updates. Simple as that no tweak needed.
