I understand the restore process for un-jailbreaking it, but just wanted to verify a couple of things. All of the storage space the jailbreak firmware and apps will be wiped right (apps deleted automatically and such), along with everything else? Will it basically be like I just got a new phone, with the exception that I can just restore it with a backup? I just want to make sure I don't have space allocated from the jailbroken process still, when it's not being used.

You pretty much said it. But if you want to make ABSOLUTLEY sure. Put it into DFU Mode.
