I just JB earlier this week and while I'm loving all these awesome tweaks, I just ran into my first issue.

I tried to turn off the battery percentage in the status bar and it does not go away. I resprung, power cycled, and still not disappearing. I'm not using any status bar tweaks either. This is supposed to just work even without JB so wth! Anyone else have this problem?

I had the issue with Springtomize a while back, I couldn't figure out why even though in system settings it wasn't turning off, then figured out that when I had enabled it in Springtomize it enabled it outside of the system settings, so I had to re-install Springtomize and un tick the battery % box, then remove springtime again. Have you ever had any tweak that had the ability to control the battery percentage? If so you may face the same issue I did.

I had the issue with Springtomize a while back, I couldn't figure out why even though in system settings it wasn't turning off, then figured out that when I had enabled it in Springtomize it enabled it outside of the system settings, so I had to re-install Springtomize and un tick the battery % box, then remove springtime again. Have you ever had any tweak that had the ability to control the battery percentage? If so you may face the same issue I did.

Ahh. I think you may be on to something. I HAD StatusBarSuite which can manipulate the battery percentage. BUT it's uninstalled now. Maybe I need to install it again and then uninstall?

Update: I just reinstalled StatusBarSuite and reenabled all items in the status bar then turned off battery percentage in the regular iOS settings and it didn't go away :(

I've had this issue myself for a while, but after digging around with iCleaner and doing similar suggestions here in the past I just have up lol. It's something in our backups.
 
Extreme route could be to restore to stock then check the % turns off and on and re jailbreak.

That's if this situation is annoying enough to warrant it.

It is bcos u installed hell of a lot of cydia bloat apps, u went crazy with installing 1000 cydia apps and now u have no idea which app overriding your percentage option..
So please check your cydia apps one by one where it is enabled and disable it..

Backup your personal things from iphone onto pc and erase phone restoring on pc and do all again.
Dont backup cydia related stuff
 
I would use iCleaner Pro to remove the preference files. They can still be on your phone even after deleting the tweak. Tap on the Plus button on the bottom left, go to preference files and see if there is a file for the tweak you removed and delete it.
