Unknown in command line

I had a weird thing happen to my phone. I down loaded a terminal app. I did ls and seen a cert.pem file and that was it. Then I cd / and I could see all the directories in root . bin and etc. Now my phone is not jail broken but I had suspected it hacked. I should not be able to get that far in root? But I did not try and CD into bin. I figure I was already root to get that far. Please help and if I'm root. Tell me best and safest way to ssh into it! Thanks
