I'm on an iPhone 7 with 10.3.1. I had been holding out hope of a jailbreak for 10.3.1, but I am ready to give up now. I would like to update to 10.3.3 rather than going to 11 yet.

Is there a way to do this while still maintaining all of my accounts, settings, messages, etc.? I've seen instructions for downgrading from iOS 11 to 10.3.3, but they mention that one can't restore from a backup in this case. Is that only because the backup would be for iOS 11? Could I make a backup on 10.3.1 and restore from it on 10.3.3?

If Apple is still signing iOS 10.3.3 you can update to it, if not, you are stuck on iOS 10.3.1 or can upgrade to iOS 11. You can restore from a backup as long as it is from a version of iOS current or older than the one installed on the phone. You cannot restore an iOS 11 backup to a phone on iOS 10 as you found out already. You can certainly restore a backup from iOS 10.3.1 to iOS 10.3.3. Go to http://ipsw.me to download the appropriate iOS 10.3.3 file for your phone and the Option/Shift restore from that file to upgrade and then restore from your backup.
