I upgraded to Mountain Lion from Snow Leopard and have run into some permissions problems when I try to use some programming related software (like Git and Homebrew) that I had previously installed.

I have no idea how to check my permissions or to reset them. Someone on StackOverflow had told me that my permissions are screwed. Can anyone provide some guidance as to how to check and change them
 
Repair Permissions doesn't do anything for third-party software such as Homebrew.
Your best bet is to reinstall whatever is wrong.
