I'm new to this whole Microsoft Exchange thing as my organization just got it a week or two ago. I have it set up on my iPhone through IMAP. My question is, when I read mail on my iPhone, is there a way to sync that with the Exchange server?

When I use any method of checking mail (OWA or Outlook) it sends to the server that I have read the mail and marks it as read on both sources of checking the mail. Is there any way that the iPhone can be setup to mimic this?

Not right now. The rumor is that Activesync is coming in a future upgrade. If this is true, then when that is in place you will be able to keep your inbox synced (as well as contacts and calendar events) wirelessly and automatically.
