I have a 'new' iPhone 7 plus here with my old 5c. I've heard stories of problems occurring when devices are set up from an iTunes back up. So I was thinking about setting up the 7 plus as a new iPhone and logging into my iCloud. The only things I need from my 5c are the notes, reminders and contacts. I've set up my 5c to save these to iCloud. So my question is, if I set up the new 7 plus as a 'new iPhone' and then just log into my iCloud, will all my notes, reminders and contacts go onto my new device?

I have my notes on the iCloud; syncs across all devices logged in that iCloud account. For contacts, go to settings>accounts&passwords and you can choose to use contacts from your iCloud account. Short answer yes to your question.
 
Yes, if that's all you want to have synced then you should be good-to-go to set up the 7 Plus as a new phone.
 
I have the same 'profile' on my current 6s+ that I started out with in December 2011 on a 3GS. It's been backed up and restored to a 5, a 6+ and my 6s+. In the case of the 5, this was done no less than 3 times due to replacement devices. The 6+ had it done twice.

This does not include any of the various other times I've restored from backup.

And every iPhone I've had was jailbroken at some point so my backup contains my JB tweak preferences and Cydia sources.

I'm just bringing that up because there's the stories you've heard and then there is my own experience.
