Rarely after I close a program I see this little white rectangle on the home screen. It might appear anywhere on the screen and it doesn't go away until I reboot. Anyone have a clue as to what causes it?

No, but I have seen it on macs and sometimes also on Windows. It is annoying but I have never found way to remove it without reboot. Luckily, it is rare for me.

I notice you still have some programs running in that screenshot. I wonder if one if them is actually displaying that rectangle there. Even if not a program in the dock, it could be some other program doing it. Have you seen it after ensuring that all programs are terminated?

I have a program that does something slightly similar. If I hover over something, I get a popup. With the popup still displaying I command tab away. The popup continues to display even though the program responsible for it is not. That's way less extreme than what you're seeing, but still it's an residual rendering which should have disappeared.

Hmm. Are you using PathFinder desktop? (Preferences / Features / Desktop / Show Path Finder desktop)

I always leave Path Finder running but don't use its desktop. Like you, I show its trash can on the desktop.

I do like Path Finder, but it has bugs. I wonder if you tried turning off Path Finder when the rectangle shows up to see if it goes away.
