iPhone resolution is 480x320, iPad resolution is 1024x768. So it would make a difference. If your videos were HD, recoding them would give you a noticeable improvement.
I have some videos ripped for iPhone, and just pulled one up on StreamtoMe to test for this thread, and the above description is adequate. Definitely watchable, and you will forget that they are not in HD after a minute, but it is definitely not as crisp as HD. Kinda like the old VHS tapes, or watching a Tivo show recorded at "standard" instead of "high quality", which seemed so important when we first got Tivo, but fades as you use it more and just watch the content.

I'm streaming 1080p blu Rays encoded with the ATV preset. It works but the 720p versions I have stream easier so that's what I'm sticking with
Videos from an HD source @720p or better will look better when re-encoded for iPad resolution, but your current resolution will look acceptable. If you still have the sources at higher resolution, I would perhaps suggest using Air Video to stream the videos to your iPad. On WIFI, the videos will look better than your current setup and you won't have to store the actual videos on your iPad. Of course, you'd need to be hooked up to WIFI for this to work, so if you plan on watching your videos without a network connection, you'd be out of luck. But if you have a large collection of videos, this might be a better option.

I been doing lots of test encodes (still in the process) and posting/reading on the HB forum. Here is the best setting for video/audio quality. So far no playback problems for me but still checking.
First select the Preset High Profile. Then use Picture settings to scale output to 1024x576 (for 1.78), Anamorphic: None, Keep Aspect Ratio checked. You can set audio (use CoreAudio Codec) up to 320kbps for maximum quality (despite Apple's spec of 160Kbps max). For 5.1 select Dolby Pro Logic II.
This will give you the highest quality encode the iPad will accept and play from an HD source.
I’m running into nothing but brick walls. Tried the AppleTV Preset first. Saved to desktop, then imported into iTunes. Only the audio made the jump...no video.
Tried a second time, now using High Profile Preset. Same results. Audio, no video when imported to iTunes.
Am in the middle of a third pass, using the Apple > Universal Preset, but not feeling hopeful.
(And yes, the video is in tact in the original .mov file. Checked that one first.)

Update:
No go. I just tried playing them in QuickTime. The pre-Handbreak .mov file is fine (huge, but fine). All post-Handbreak are audio only, with a black screen.

I have encoded all of mine in the standard ATV format in handbrake and they work great on the iPad the only difference I can see that you have is by using a .mov file I have never encoded a .mov before, I always rip DVDs to the core .vob etc then encode and have had no problems. Try doing as I do and see how you get on
