I have a CD that has a hidden track. The 10th track has the "main song" play for 5 minutes and then there is 4 minutes of silence before a hidden track of 3 minutes begins playing.

I have already "cropped" the stream at 5 minutes isolating the "main song" as the 10th track on the rip. But is there a way to rip that hidden track as the 11th track? If there's a way, could someone describe how to do it?
 
Easy in iTunes. Take the full track, Get Info, set the Start value to time mark for start of hidden track. "Convert" the track (Edit > Convert or File > Convert, somewhere there). Now have another track with just the extra track.

iTunes > Preferences to set rip/convert options (format, bps, etc).

Will the method you describe keep "Track 10" (i.e., the track I ripped from 0:00-5:00)? I suspected that doing what you describe would make Track 10 the hidden song instead of keeping Track 10 and making the hidden song Track 11.
 
Rip two tracks via above process. Take master track, set start/end in Get Info for Track A to 0:00-M:SS. Convert. Back to Get Info, set Start to M:SS, End to whatever end of track is (believe that might default on its own). Convert. Delete the original.

Done this on several songs over the years.

What do you mean "Delete the original."

The CD (in iTunes) is represented as having 10 tracks and track 10 runs from 0:00-12:00.
I want to create Track 10 as 0:00-5:00
I want to create Track 11 as 0:09-12:00

I don't see how this would involve deleting anything.
