Around the time of the iOS7 announcement I installed an iOS7 theme onto my JB 4s running 6. It made some of the fonts thinner etc.

Yesterday I updated to iOS7 (non JB obv) and several of the fonts are still messed up. I restored the phone to factory and then loaded a back up.

Any clue how I can delete these weird fonts? I suppose it's a risk of JB to have leftovers hanging around in the file system.

Yup! This works 99.9% of the time.

OP, unfortunately jailbreak backups can sometimes carry over some junk. After setting up as new, you can try restoring the backup. If it's still messed up, try only using iCloud to get the majority of your stuff back. I haven't used a backup since the 3G lol. Since I was always jail broken, I just used AppBackup to individually back up each App Store app like game saves etc. Now I use a combination of iCloud and appbackup. Unfortunately I can't jailbreak my 5s so for now iCloud will suffice. But the second I can jailbreak I will be restoring over 3 years of game saves! I also backup some random apps as well but mostly games.

Anyways, like TriJet said, restore as new and your font problem will go away.
