just today, my mail app starting acting weird. it'll check the POP servers, if there's an email, my alert sound goes off, but nothing new is showing in the viewer. i then check the accounts via webmail, and sure enough, there's a new message that was opened, but never showed up in mail.app.

the only thing i've tried doing is restarting, which didn't really do anything. i'm using mail 2.0.5 on 10.4.4.

any suggestions?

well, all the settings are fine. i rebuild every mailbox (i check a dozen accounts with mail), and the problem has gotten worse.

i backed up the mailboxes, then deleted the preferences file. it's still doing the same thing. repaired permissions, same thing. i've been sending myself test messages for the past hour, and they are being opened and retrieved, but not displaying.

anyone else have a suggestion?

You might re-load the mail.app and see if that helps or, you could create another user account and see if the problem follows.
 
i figured it out, and since people search these forums for answers, i'll say what i did:

i did create a new user, and the email stuff worked fine, so i compared the preference files in both, saw that there was an extra "sort messages" plist, and two smart mailbox plists. i copied the plists from the new account, deleted the extra ones, and things are working again.

it would make sense that the sort or smart mailbox preferences got messed up, and messages were being moved to another place right after being downloaded.
