I semi-blindly did the recommended updates in Cydia and now I have a weird little icon in the lower left of the icons at the bottom of my screen. What are these for and how can I get rid of them?

they are apps currently running in the background backgrounder new update reveals them and some like the phone, mail etc are required to run in the background.
 
They are the badges that indicate an app is running in the background. You can turn them off in the settings in Backgrounder. But you might want to check out LEOBADGE, which puts faint blue dots under running apps, a la the Leopard dock. Very tasteful.
