I was gifted a 12' 2016 Macbook that has a bum keyboard. This sounds like a terrible gift, but it's actually a great little project for me, and I've always wanted one. The spacebar/return/shift keys are all either not working or unreliable. I'm also missing the right shift key cap.

I'm trying to figure out what my keyboard repair / replacement options are.

Will Apple still fix this for free? (unlikely). Will they replace it a charge?

I can see that iFixit has a keyboard replacement for $200 - what is the quality of that? https://www.ifixit.com/products/macbook-12-retina-early-2016-2017-upper-case-with-keyboard

Are there any other options? I'm fine with spending a little bit of money to fix this (like the ifixit charge).

I would take it to an Apple Store and see what they'll do. The warranty extension program is for four years post retail sale, but they may have some flexibility or can offer a discounted repair. Just be polite about it.
