Ok, so I was sitting at 2.1 jailbroken with Categories installed and most of my icons in folders. I also had BossPrefs installed. I upgraded using iTunes to 2.2 (no, I don't care about a soft unlock) and used QuickPwn to jailbreak it. All went fine except none of the apps that I had that were in Categories folders are there anymore. Neither are the categories folders. And I can't run Cydia because it's in one of my Categories folders.

I just used PwnageTool to create me a custom ipsw, and I went through the whole process of restoring through iTunes, and then backing up, only to find myself at the exact same state. What the hell can I do now?
 
When you restored, did you set up as a new phone, or restore from back up? I bet it was the latter. If so, you're going to have to restore again, and this time set up as a new phone.

yes, I restored from a backup. And before I read this post, I re-restored using my custom ipsw, and tried running Cydia before I set restored a backup, and although Cydia runs, it doesn't seem to want to install BossPrefs or Categories for me. I can find them in the featured apps section, but BossPrefs won't even load a detail page, and customize gives me an error stating the sources aren't there for it. But I've got all teh damn sources I had previously.

I hate Categories and Bossprefs so much. I've said in the past I'd never use them again, not sure why I went back. It's great having your iphone screen uncluttered, but this mess is a royal pain in my a$$

You might want to wait because Cydia is having some issues right now. Some people weren't able to find apps only to have them appear later. It took me three tries to install BossPrefs because I don't like SBSettings.
 
I'm going to wait a few days before I try and install bossprefs, categories, etc, I'm sure the repository is getting hammered by people that have just updated to 2.2. Also, I had some apps that were in categories, but I was able to get them unhidden by going to Settings > General > Restrictions, and turning them on, then back off.
 
Waiting seems to have been the fix I needed. I took a deep breath and walked away for a little while, came back and tried to load Cydia again, look for BossPrefs and Customize, and while the little spinning icon up top that turns into an Install button spun for a LONG time, it did finally load the page and let me install. So I've got both Customize and BossPrefs installed now. I used Categories to recreate the group that contained my BossPrefs and Cydia icons previously, restored my backup, and I'm able to use these two apps to get things back the way they were now.

So, long story short, Cydia's sources are slammed at the moment it appears. And all I had to do is mimic my setup previously, at least as far as allowing me to run BossPrefs and Customize, and I'm able to restore from a backup, sync, and be on my merry way.

I know everyone always says it's ideal to set up as a new phone. But I always go the other route and never have issues. Except of course when Categories goes nuts on me. But on the up side, I'm learning the hard way how to properly use Categories through the upgrades.
 
This is why you're supposed to empty your Categories folders before updating.

You have no choice, but to do restore again. This time, try DFU restore.

I see that your problem fixed itself. That's good news. To prevent this in the future though, be sure to empty all of your Categories first!
