I currently have two options with me.

Single CPU tray with X5677 4-core running at 3.46ghz
Dual CPU tray with dual E5645 6-core running at 2.4ghz.

To caveat this, and probably answering my own question, as I use after effects the Single Core speed should win out. But feel free to tell me differently.

The wording makes it seem that you already possess both trays and 3 CPUs, so just buy another X5677 and use the dual board with both CPUs. That would seem to be the 'best' option with minimal money input.

you better get two X5680 or two X5690 - booth 6-core

but if your budget is so very low then go for a second X5677

In simpler words:
cheapest:
Use the single tray with the X5677 or the dual tray with 2xE5645 depending on your needs (you can swap when needed, benchmark what is required)
cheap:
Use the dual tray with 2 X5677 (cost: 1 X5677)
best:
Use the dual tray with 2 X5690 (cost: 2x X5690)

Not sure I completely understand the scenario. If you have both, why not benchmark one against the other? But if it's a choice of which one to buy, then I agreee with your initial assessment - AE like single-core speeds. If you have a more money to spend, get the dual tray and bump the processors.
