For example, I have pages on my iPhone, iPad, and MBP, but where do I save the files so I can view and edit them from anywhere?

Pages documents on iPhone and iPad are automatically uploaded to iCould.

On the mac documents can be downloaded/uploaded from/to iCloud.com

Gotcha, so in order to save something to the cloud, you have to go to iCloud.com and upload it?

Why won't pages let me upload a .pdf form? I thought that was compatible?

It will be in the future. The Mac apps haven't been updated yet to fully integrate iCloud. So for the time being you'll have to download en upload them manually from and to icloud.com.
