Should I use the thick cable one, with the three prongs.. or the on with just two?

People have reported a variety of anomalies with the two prong adapter...from buzzing to possible minor electrical discharges from the computer giving a tingling sensation. The three-prong one seems to minimize these issues, and is probably best.

That said, I always use the two-prong one with my PowerBook and haven't really noticed any problems.

I always use the three prong if I can. When I take my laptop to the library and such, I'll usually only bring the 2 prong adapter though. Your best bet is to use the 3 prong if possible.

Does it give any benefit of charging faster?

no, the third pin is 'just' the ground, it helps against building of static electricity in your machine, the static gets discharged to the ground through the third pin instead of through your body :D
