Who does the system keep asking me that Im about to open an app first time?

I know it happens when you just downloaded an app from outside the app store and launch it for first time and also happens when the app just updated. But what bothers me is that it keep asking my confirmation even I just opened the app few hours or even one hour ago. I turned off the automatic upgrading of the app and I'm pretty sure there is nothing changed since the last time I have opened it. Im also sure that the firewall settings and any other settings are all set to allowed to all these apps.

And it seemed happens on few apps like Skype, transmission etc. I know I don't need to input the password to authorize this but it is still frustrating.

Worth noting, not specific to Yosemite: occasionally the com.apple.quarantine attribute is not removed by administrator use of the app; it becomes necessary to use sudo with the xattr command.
