Hi!
I'm making an app for appstore and I wonder if in future I will rollout an update. One of those that iTunes and appStore app on iPhone detect automatically. Will such update delete all files in a bundle's Documents directory? I just want to be sure that user's customized options wont be erased.

Cool! And what about backups each time iPhone is connected to iTunes? Does this backup include Documents dir of apps? I mean will Documents remain after minor firmware upgrade? Not 3.0 that is coming soon, but something like 2.0 -> 2.2.1

Surely you have an iPhone and have seen this in action with other apps? Anyway, yes app files/prefs should be backed up automatically and get restored from backup fine.
