If I get a base MBA upgraded to 4 GB of RAM and say there's something wrong with it like dead pixels or wobbliness or squeaky keys, etc., will Apple replace it? Will they replace it at an Apple Store? I've heard someone complain that they won't.

Certainly, CTOs are eligible for refunds, replacements, etc.
 
They will replace if DOA and repair otherwise. If unrepairable, they'll replace it.

except that for my CTO 11.6" that came DOA after a month+ long wait on order... they told me i need to wait 10weeks or more for a replacement
