I've got a few issues with my iMac which I'm going to get checked out, and see if they're actually normal or not (I doubt it).

But I'm really annoyed by how streaked the Apple Cloth made my screen look by simply following the cleaning instructions supplied in the instruction manual (I was removing some factory 'scratch lines'). Since I was only following instructions, will the Apple Store/AASC be able to remove my glass and give it a 'factory' cleaning or even replace it? As it is really stopping me enjoying my new purchase!

My manual doesn't say anything about using sand paper for removing 'scratch lines'. I think you got that wrong somehow.
