I'm curious and wondering if somebody experienced can answer how this will work. I have a 15" MBP Retina and have Windows 10 via Bootcamp on another partition. When the time comes for El Capitan to release, will it nicely leave the Windows 10 partition alone and simply upgrade the OSX partition?

It will not affect your bootcamp partition. I currently have OS X El Capitan and Windows 10 bootcamp running fine on my MacBook Pro.

If you use a bootloader (like rEFInd) installed in the EFI partition you'll have to re-install it - I had to after every beta release.

If you don't use one then obviously you won't have to. The bootcamp partition is unaffected.
