This seems to be a common problem with some WINE implementations. Usually it's a compatibility problem related to an internal copy of X11.

Versions of WINE using a Mac native driver are usually unaffected.
CrossOver is a WINE implementation that seems to still be working under El Capitan.

Installing Winbox in a different version of WINE to what's used by the precompiled bundle you've been using so far, is possible. However, it can be a bit technical depending upon which WINE implementation you choose.

I thought Wine wasn’t working, but it turns out that wasn’t the problem, at least not on my Mac. It turned out that the incompatibility was with older Wineskin wrappers. I simply had to update Wineskin to the 2.6.1 wrapper and then recreate wrappers for the Windows programs I use and now they work. Actually, they work a little better than before I upgraded to El Capitan.
