I have an iPhone SE and Series 3 Watch.

My battery life seems terrible on the SE, i have done various things like hard reboot etc. Can't see any apps in particular causing an issue. I am assuming iOS11 is the issue (plus my battery health is 88% so i guess i should expect 12% less usage).

I wanted to try to wipe the phone and start from scratch (rather then restoring). I should get my health data back from iCloud, but how does the watch bit work - it is backed up to the phone right? How do i keep all the activity stuff - or is that all packaged up in the iCloud health sync? I assume i have to re-pair the watch when the phone is wiped - does this mean the watch loses all data?
 
I am not sure you can have the cloud only restore the health data. You can make an "encrypted" itunes back up but even it will contain all the data.

sorry - i guess what i meant was, i would log back into iCloud so would pick up all the health data. I suppose it is more the activity stuff that links with the phone. I am assuming I have to wipe the watch in order to pair it with the "new" phone so would lose it all?

If you unpair your watch before making the encrypted backup to iTunes your health data will be saved. Still do not think you can only restore the health data and not the rest.

iCloud has a heath in cloud toggle now. You can restore a phone as new and only retain health. You log into iCloud on the new device and flip the health toggle on and it will download all your information. I've done it multiple times.

Yes, you need to wipe your watch. But none of your health data is stored directly on the watch. When you repair your watch after health has finished downloading, your watch will pick up right where it left off.

I've done this very same thing. I restored my iPhone and set it up as a new iPhone. When I logged in using my iCloud account, in iCloud settings, I made sure health was enables in the iCloud settings and all the data came right back, the entire history.

You will have to pair the watch to the phone all over again. If you had health data from today, it should come right back to the watch as long as the data was backed up to the cloud just before you wiped the phone. I'm not sure if making an iCloud backup just before you wipe the phone will help.
 
A majority of your phone issues are likely caused by the battery. I would get the battery replaced first and then decide from there.
