I really don't understand what is happening with encoding!!

I have been using handbrake and the following settings

I have been starting with the ipod setting and changing the settings.
Average Bitrate: 2500
2 Pass Encoding with Turbo 1st Pass.
Codec: H.264
Anamorphic: Strict

I have encoded both from DVD and from .avi, they look superb on my iphone and through my 13" mbp, however when I put these into Apple TV they end up all blocky and the image is taking ages to refresh. However what I don't understand is that this doesn't happen all the time!!

Is there anyone that can suggest anything further, the reason why I an using the iphone setting initially, due to wanting to put everything on my iphone without having to encode again.

Has anyone else had any experience with doing the above? Is it best not to encode for both Apple TV and iphone and putting up with encoding for iphone when needed?
 
The iPod preset has Weighted P-Frames set to on in the Advanced options, the AppleTV hates Weighted P-Frames and can act strangely with it on. Try turning it off.

Completly correct. The Qucktime verions that the atv uses to decode is a modded 7.0 iirc which Cannot handle weightp. you would need "weightp=0" in your advanced panel.
