On a new MBP with Yosemite, I transferred all files from old mac running Snow Leopard.
Closing down takes over 90 seconds. Screen goes dark, dock fades and disappears half way off the screen and the beach ball spins.
Has something from SL clogged up the works?

Try this, create a new partition on your hard drive using Disk Utility. Install Yosemite on the new partition. Then boot to the new partition. Does the system still react the same way as the other partition? When you are done reboot back to the other partition and delete the Yosemite partition.
I suspect that you are going to need to do a clean I install. When you setup the clean install this is what I suggest you do to migrate over from the old accounts:
- Manually copy over what is needed from ~/Library/Preferences.
- Manually copy over what is needed from ~/Library/Application Support.
- Don't copy over any applications, re-install them from scratch.
- Don't copy over any OS system files from the old computer.
Take a look at what applications you have installed on the old system. Determine if you really need it anymore. This will give you clue what to look for in ~/Library/Preferences and ~/Library/Application Support. I would suggest installing and copying over one thing at a time, run it and see if it works the way it should. This will do 2 things, tell if you have copied over the correct data and whether the application is not going to cause the system to degrade.
This will not be quick but I suspect when you are done the system will run far better then what it does now.
