Try
Code:
rm ~/Library/Preferences/com.apple.SetupAssistant.plist && rm -rf ~/Library/Application\ Support/iCloud/Accounts && /System/Library/CoreServices/Setup\ Assistant.app/Contents/SharedSupport/SetupAssistantSpringboard

This will relog you into iCloud and with a bit experimentation you'll get iMessage running, but App Store/Continuity won't work that easily.

If you're signed in as @me.com try signing in as @icloud.com (or vice versa). It seems to make it refresh/understand that you want something different going on.

This is in addition to the deleting and rebooting.

I finally got it to go away. But I can't tell you a hard and fast rule, I deleted (over and over), I constantly rebooted, I tried the other domain names and it finally worked.

In my case I could not sign on to my iCloud account that uses two factor authentication. I deleted al account references as suggested above but still no luck. Logging into second account that does not us two factor authentication did work.

I could not log in to iCloud when using the El Capitan Beta. On a Dutch site I learned that I had to change the language from Dutch to English and when I did I could log in to iCloud!

Most of my Cloud related programs are not syncing with each other....

Mainly CLEAR and DELIVERIES apps.

Perhaps it is the apps.

However, after going into SETTINGS and signing into iCloud drive, the ICLOUD DRIVE option is greyed out.

I upgraded to El Capitan Thursday night. Upgrade went very smooth. However, none of my iCloud Mail folders show. I can see them in iCloud and on my iPhone and iPad, but not with El Capitan. I've checked preferences, etc and everything seems correct.

**** Just solved my problem. Don't know why! Systems Preferences / Internet Accounts: I unchecked Mail. Waited about 30 seconds. Re-checked Mail and all my iCloud folders cam into view. Mail now working normally.

New contacts created in the 'contacts' app of El Capitan are not uploading to iCloud. Contacts are receiving OK if they are created on iPhone or in iCloud in the web browser but new ones created in the contacts app are not uploading to iCloud (so they are not synced over to iPhone).

I've been struggling with iCloud login/sync nonsense since I installed DP2. Still had the problem logging in with 10.11.1 DP. I trashed all the files in:
Code:
~/Library/Application Support/iCloud/Accounts/

Then logged out and back in. Once I did that, I went back into the Internet Accounts preferences pane and was able to sign in and get things syncing again.

I'm not entirely sure what the cause is, but I'm guessing it has to do with changing iCloud accounts for folks with grandfathered AppleID accounts and/or developer accounts tied to their primary AppleID.

I also had major iCloud issues.

In my case though, I had a phantom @gmail account as well as my @icloud account. My fix was as follows:

1) Log out of iCloud Keychain on all other devices (iPhone, iPad, other Macs etc.)
2) Delete account file (above)
3) Restart
4) Delete all iCloud accounts in System Preferences > Internet Accounts (click 'Later' on all error pop-up messages, do NOT log in to iCloud or provide your password)
5) Restart (probably not needed, but as a precaution)
6) Log into iCloud as normal

This fixed my issue, thanks for all the help here!

I have tried all the suggested solutions here, repeatedly. But I still have non-deletable iCloud accounts that won't let me edit them. All the problems listed above. This is with the App Store GM release.

Has anyone found a new way to get things working correctly? I am extremely reluctant to do an erase and reinstall from a Time Machine back up as this takes all day and will only put me back to Yosemite and with the same problem ahead if I try to move to El Crapitan.

Alternatively, has anyone found that installing the latest betas over the GM El C solves the problem?

"............

After a week of trial and error I've found a work-around that nearly works.

I simply copied the iCloud Accounts folder from my newly updated Test 15B22c System to my main System running App Store El C. Everything is working again but I have iCloud accounts listed as inactive yet still working but with only some of the features available. Plus iCloud accounts that are active but only have the missing options available.

There must be some serious problem with the way El C is dealing with iCloud because I've found a whole bunch of threads where the same symptoms are being experienced by many other users. In many cases, they won't be able to copy from a beta System update back to their GM Systems.

I just upgraded my Mac mini from Mavericks to El Capitan. iCloud files are not showing up in my iCloud Drive in finder. Just restarted computer and it asked me to log into iCloud again upon startup. Weird. Still nothing. Files do show up on my iPhone and on the web based iCloud. My MacBook Air is where the files originated and that's still running Yosemite. I wanted to load all my files from my mba to iCloud before upgrading that to El Capitan but now with this problem not sure what to do?

I had the same problem. I finally found a fix (at least for me) ! After rebooting my iMac in Safe Mode, I was able to connect to iCloud ( finally...) !

Even when I reboot normally, I'm still connected to my iCloud account ! :)

Just give it a try, who knows ... ;)

Exactly the same issue here on my iMac - no answers as yet. Can't tick keychain - seems to be disabled, verification appears to work then nothing, then tried to sign out of iCloud as you describe and doesn't work

Care to elaborate? I'm stuck with the same problem and can't get it fixed. I can't sign in, I can't delete ("Your iCloud account couldn't be removed at this Time") and deleting ~/L/AS/iCloud/Accounts doesn't seem to bother the capitain...

/edit: With DP 2 I could delete the Account. But when I try to log in again, I get a simple "Verification Failed" and "Your username or password is incorrect."
Yes, I double- and triple-checked and pasted. Username and password are correct. I also tried the alternative e-mail-adresses (icloud.com. me.com). Nothing.
Furthermore I can login in iTunes, but App Store also won't work.

I recently changed my icloud email address and now I'm stuck. On my Mac I can login to Icloud, its asks for permission on my other devices, I approve and it goes all the way though gets to the screen where it asks what I want to sync and I get the enter your password. It never can confirm and ask me to go to Icloud Preferences.

I beleive that El Capitan has major issues with permissions and getting into iCloud as well as mail issues with the process of upgrading a machine to El Capitan.

I like so many cant get rid of my icloud account on ElCap as it thinks its not the primary account (permissions???). I have closed icloud on the MacBook, iPad and iPhone but still cant delete the account on the iMac. Mail did not find any of the mailboxes even though it transferred every thing from the V2 folder to V3.

Its a real mess, a dogs breakfast as they say.

i have tried all the things mentioned thus far and still cant get mail and the internet accounts to work with iCloud. i can get other acounts working but the moment I try to get icloud in there as well ...
I then tried to get iCloud on its own. After all sorts of messing around managed it. Then slowly but surely added my other accounts. All good to this point. Then I imported the mail boxes, first time it failed but later it worked. Then moved them from under the import directory and got everything working great. Next restart and the whole lot was gone.
My frustration levels went through the roof and my happiness rating with Apple sunk to the bottom of the deepest part of the Ocean. I honestly resent wasting so much time when this is something that testing should easily have identified prior to release. This problem is way to widespread.

One very unhappy vegemite.

Hey RyuX51 this almost worked for me, but it is still somehow connected to an account that does not exist at all. And even with your method it asks me to insert the password for that account, but I want to connect a different one.

Any idea on how I can change the account?

[EDIT]

this seems to work for me: http://www.theinstructional.com/guides/how-to-re-run-the-os-x-setup-assistant
I had to create another mac account after following that thread, then migrate everything and erase the old account.
Bests

I saw this web site http://machow2.com/mail-not-working-in-el-capitan/ and tried the ones that applied to me.

I had previously backed up my ~/library/mail directory and then deleted the active mail account completely.
This still left me with a non primary iCloud account that could not be deleted.

Suggestion 8 on his list of 10 was the one I had been searching for.
So I deleted ~/Library/Accounts. Fantastic ... my un-deletable iCloud account was gone.
So I setup all my non iCloud emails first. DO NOT SETUP iCloud email via the mail program.
Then I went to iCloud under system preferences and turned iCloud back on and everything worked, it setup the email account automatically.

Now things are starting to work as they should.

Fixed my iCloud issues:

Delete the Accounts folder here:

Library>Application Support>iCloud>Accounts

Then restart. Delete any extra iCloud accounts un Internet Accounts in System Preferences.

If you don't have any extra iCloud accounts in the list, you should be able to go ahead and check the box next to all of the iCloud apps and be fine.

Hope this helps.
I do not have icloud in Application support.

You are in the wrong Library folder. The correct Library folder is a invisible folder in your User folder. The easiest way to get to it is:
1. Click on a blank area of the desktop to get to the Finder.
2. Hold the option key and select the Go menu.
3. You should see the Library folder in the drop down menu, select it. Now you are in the correct Library folder.
