So I have finally managed to get an .mkv file with just the subtitles for the Na' vi speech showing when I play it through VLC.
i.e. after extracting with MKVTools, converting with Sup2Sub, and muxing with MKVToolnix

However, after running through Handbrake, trying with both Subtitles>Forced and Subtitles> Burned in, I can see no subtitles in resulting.m4v file.

Any ideas or suggestions on what I might be doing wrong?

Don't suppose you can remember what track it was? I've ripped AvatarCE with AnyDVD, and then run it through it ClownBD and extracted both english subtitles. I've converted what I think is the right track with BDSup2Sub, but when I remix it all together, I get errors about the subtitle file being out of order, and then the resulting mkv file doesn't display anything....

I would suggest ripping all the English subtitle tracks, extract each one and then, using BSup2Sub, have a look at the dialog itself. One track should be the forced Na'vi language track, and you'll know this because the first subtitle text won't be the first dialog line in the movie.

Just tried that, and think I think I've got the right one. Still receiving the out of order error; the other subtitle track generates a ton of warnings....

If only Handbrake natively supported BD subtitles.....

Apols for updating an old thread, but I thought it might be worth noting my fix; my out of order error was due to an issue with ClownBD. Apparently, there are a number of BD's where it has problems with the timing of the subs. I ended up using tsmuxer to extract the subtitles, and then using BSup2Sub / makemkv....

I've been wrestling for the past two days on converting MKV I have made from HDDVD discs into an HD format for Apple tv 3/iPad (3rd Gen.)

I would happily spend the money to buy a bluray drive, obtain bluray copies, and rerip if they would simply make it easy to add burned in bluray subtitles.

Basically I have given up trying to get the HDDVD MKV's demuxed, subtitles converted from HDDVD to Bluray spec, and then remuxed so I can use Handbrake to hard sub into an apple compatible movie.

I'm going through and converting those movies that don't need subtitles, and I will just wait on the rest for an easier solution.

I just found out that this is being actively worked on, at least for bluray subtitles. Hopefully it won't take more than a few weeks to get it into a nightly build.

Please let us know when this happens. From my point of view, the lack of support for PGS subs is about the only thing I don't like about HB.

I have been following the developer thread (at least what I can with all the tech talk, I'm not a programmer) and they just released the first nightly build with bluray subtitle support.

Thanks to patches supplied by David Mitchell and Rob McMullen
we finally have PGS support.

I added a fix for libav pgs timestamp processing and
detection of forced subtitles to their work, then
made foreign audio search work with PGS subs. (detail/Trac)
LinGui: allow the user to select and use a bitrate for audio autopassthru
If the fallback encoder is used, the user should be able to set the
bitrate that is used. (detail/Trac)
