Weird **** is happening to my dock on iPad Air 2 (landscape mode). Flickering, stretched app icons etc. temporarily fixed by turning it off, but it soon returned.
 
All the fixes I have tried have only been temporary and the issue returns at some point. The only real solution for now is to not use landscape too much. Hopefully, this issue will be patched in the next beta. Other than this issue I have had no problems.

Can someone please tell me why the dock icons don't line up with the others when the screen is in landscape?

Exactly the same issues I am having. I also noticed that even if I avoid rotating the screen my dock backgrond will still lose transparency and become a solid color like your second color. The only time the icons start becoming distorted is when I rotate.
 
I hope they hurry and sort it as it's very annoying

It's a beta, they won't hurry to rush a build out specifically for this. Because it's not officially released software. Wether it's annoying or not is irrelevant, because it's 100% your choice to run a beta. If you're so annoyed with beta bugs then simply don't run it. It will get fixed most likely in the next build. Which could be next Monday/Tuesday or the following week.
 
I get this also on my iPad Pro 9.7. Multiple instances of the dock going screwy. Reset fixes it for a few hours.
 
I've submitted a bug report but cycling reduced transparency immediately restored functionality, at least for now.

I have this same issue. Tried the reduced transparency on and back off again, seemed to fix it. Will keep an eye. Maybe just a temporary fix but this will do instead of rebooting.
 
My dock has completely disappeared and I must say it looks MUCH better! I should say the shading behind the icons
