Perhaps this is a limitation of 0.9.3. I can open Eye TV files just fine with a recent SVN of HB. Hopefully dynaflash or eddyg will chime in here.

probably a side effect of removing the ads. Try it on a test sample from eyetv without removing the ads first. Note that unreleased versions of HB are better at this than 0.9.3 - however it should still work.

I will try out the new Handbrake and see what that fixes. Also, Handbrake CAN open the .eyetv files, but the TIME for the ads are still in there. So, to remedy this, I wanted to Show Package Contents on the .eyetv file and just convert the .mpg, in case the package was somehow artificially creating the timing, I don't know :|. Thanks for the help!

Cave Man, what process do you usually go through to convert HD shows from EyeTV to your Plex theatre?

For Plex I usually just leave the Eye TV file as is since that computer also has my Eye TV tuner. If we want it on the Apple TV, I just let the Eye TV software use its default transcode algorithm (9xx by xxx, 30 fps). I usually don't keep TV content for very long.
