It's the principle of a sale, not raising the price once it becomes popular. While the sale was going on, there was a clear note in the app description that said the $0.99 price was a temporary sale, and that the price would be going up soon. Just look at Fieldrunners, or any of many other programs that are currently on a temporary sale, that will return to full price soon.
It's like saying that a DVD that is sold for $15 during its release week, and then goes to $25 as its default price in-store, is raising its price because it got popular. The default price was always $25; it was sold at a special discount to encourage more people to buy it. We should be happy we got a sale, rather than resent the developer for charging what the price was intended to be all along.
