I've had a techarmor glass protector on my 12.9in pro since January - I broke one, replaced it almost straight away. There was no discernible difference with the pencil whether I had it on or off - either way is very responsive.
 
I've been using a tempered glass screen protector on my 12" iPP since I got it in January. I'm a nursing student and I use the iPP and Apple Pencil to take notes in class. I download the lecture PPTs and make notes on those as well. So basically I'm not a casual user and I depend heavily on the performance of the Apple Pencil. I can say that I have had no problems at all. As was said earlier there is a very slight gap that you can see because of the thickness of the screen protector but that's if you keep the tip on the screen then look at the point of contact from a position of about 45° from the surface of the screen. When writing in a natural position it's unnoticeable. I checked this with Notability and Notes Plus.

If you have the iPad Pro, I can't help but feel like you're missing a big part of its value if you don't own a pencil too. For me it's the killer feature - useful for so many things. I reckon I've convinced about 15 people who've seen me using one in meetings, coffee shops, trains etc to buy one, all by virtue of the pencil.

I have currently had 3 separate iPad iterations. My oldest is 5 years old, a gen 3 retina. It has NEVER had a screen protector on it and it has been definitely NOT babied. I can honestly say I have less than 3 marks on the screen and with the screen lit up, the blemishes aren't visible (I just gave it to my dad after my son had it for 2 years). I got a 16gb air 2 and covered it with a defender case. and noticed more gunk under the screen protector than I care to even think about. Gave that to my then fiancé (now my wife :)) and got a 64gb air 2. I got the nuud lifeproof for it and don't have any problems with it being scratched (had it for a yr and a half now) .

Thought about a screen protector picking up the pro 12.9 gen 2 today but I am going to just stick with the portfolio style case for it that I got and just take care of it. When life proof comes out with the gen 2 pro cover, I'll get that and life proofs screen cover.
 
A few months ago I got the iPad 5 at launch, used it for a day before purchasing and applying a plastic protector. The difference was definitely there, without the piece of plastic my fingers felt much more responsive and smooth to slide, but I made do with having a protector since that iPad is for general living room purpose taking abuse from family members (lol).

But now with the 10.5" I am skeptical, given the experience with iPad 5 I am hesitant. If it compromises the Pencil performance even just slightly I don't think the extra safety is worth it. I am using this unit as a personal professional device so it will get much better care, and I also purchased AppleCare+ with it in case the screen does end up getting scratched during the 2 year coverage I can get a replacement relatively cheaply.
