It's weird that logging into the website temporarily fixes it. It's as if the device loses the connection to the server and can't reconnect, but yet visiting the website re-makes the connection.

Does anyone know if using the gmail app does the same thing, where it refreshes the connection on the stock mail app?

It sounds like an issue between Apple and Google and neither seem to be too keen to fix it. I'm also a google apps user.

For my critical account I am using the GMail app and it is working great.
For the other accounts, on Apple email, it is a hit / miss kind of relationship. This also applies to any emails I send via these specific accounts in the stock Apple email.
This behavior is the same on both my Mini 3 and 6S+.
 
I get this on occasion but only on my iOS 9 devices. It will keep doing it until I close mail (from the task switcher) and reopen it, then it's fine for a period.

I've used that link posted above to unlock captcha but the issue comes back.

It's more of an annoyance then anything. Since I don't actively check my mail on a schedule I'll see "updated yesterday" when I open the mail.app. So I'll end up getting 10-20 emails at once once I fix the issue.
 
Any new developments on this situation? I've been using Outlook mail which is surprisingly really good on iOS. but in the end I rather go back to the Mail.app
 
Strangely, I haven't had this problem for the last week or two. It was giving me problems every day before then.
 
I have been using the outlook all for mail the last 3 weeks or so. I think it's the best mail app out there even beating apples own built in all, plus gmail notifications work with to. Give it a try

Mine cleared up two weeks ago as well. Since it cleared up before the 9.2 update, I'm wondering if google made some changes.
