That's why its still unlocked because of that hack.
If you restore you will lose the unlock and will have to JB again in order to unlock.
You will need to create a custom ipsw in order to save your unlockable baseband.
if you go up to 6.0.1 it will be a tethered JB unless you have an old bootrom 3GS.

Does this mean that, once I update the software I would just need to do this:

First downgrade the BB, than update to 6.01 via redsn0w while preserving your BB.

Than JB with redsn0w
Install Ultrasn0w

Take it step by step

Is there a particular way to update to 6.0.1 via redsnow? I usually update by connecting to itunes, selecting my iphone and updating this way

Read and educate yourself a little on the topic.
Create a custom 6.0.1 ipsw by using the latest redsnow.
Put your iphone in pwned dfu with redsnow. Restore by selecting that custom ipsw you created.
Did you downgrade the baseband version like mentioned earlier?

I have done - I've been reading what i can and trying to get to grips with it all. I've successfully updated the phone and JB with redsnow, but now I can't unlock with ultrasnow seems to say I can't unlock with the baseband I'm running. Not sure if I did something wrong, but I was following TriJetHero's suggestion.

Any idea how I can unlock now?

Ultrasn0w only unlocks some basebands
It has not been updated to work under 6.0.1 firmware yet.

Oh no. This is what someone suggested I do and I didn't know it would cause problems.
Does anyone know what my options are now. My phone doesn't work at all with the sim I have, and some of the programs aren't working either (ical and mail for example).
Can I undo what I have done?
Or remove the JB and just do a carrier unlock?

All this time you could do a carrier unlock and you're fighting with unlock hacks?
What carrier is your phone locked to?
If you can purchase an imei unlock I would go with that instead.
Also go to settings/general/about and tell us your modem firmware version listed there.
