Restore your phone so the jailbreak has been removed then update to the new firmware and once that's done you'll need to jailbreak again using the new updated tool. DO NOT USE THE OTA UPDATE.
You cannot install any OTA or any itunes ios updates on a JB iphone.
Your only option is to restore and then JB and load your stuff up again.
This sounds like a good way, but I'm skeptical of your process between steps 6 and 7. You don't mention any procedure to restore your tweaks and jailbroken apps and all their settings. Unless a iTunes backup stores all that information?I find the easy way of doing it is to:
1.) backup phone with itunes
2.) power off phone
3.) With the itunes open still and the cable plug into the computer enter DFU mode by pressing and holding power and the home button until the phone shows the plug and cable thing
4.) Itunes will say it has detected your phone is in restore mode and must be restored so do it
5.) restore backup and all apps after restore
6.) download latest JB and install
7.) profit

Otherwise, somewhere in here you are going to lose all your tweaks, apps and settings and between steps 6 and 7 you'll be spending a lot of time reinstalling all of that. Or am I wrong?

Tweaks will need to be installed manually but you don't have to set it up again if you restored from backup

Still a major PITA to restore your tweaks and JB apps (unless you have a jailbreak tweak backup app) though. I've got well over 40 or 50 and there's no way short of PKGBackup I'd remember them all. And that doesn't include any dependencies!
Wouldn't it help if you just wrote down on a piece of paper the tweaks you have installed? Independencies will be installed with the main tweak(s) as needed
I start fresh every time and installing the tweaks is actually the easy part. Setting up the preferences/settings for everything is the harder part for me
You're mistaken, or I misinterpret what you mean. I had no problems updating my jailbroken iPhone 5 from 7.0.4 to 7.0.6 via iTunes, although I had to re-jailbreak the phone afterwards.

7.1b backup to 7.0.6, no.
Actually, it did. I just hadn't made it back to report that it had. All is well and my backup from 7.1b3 worked on my restored 7.0.6. Heck yes!
Interesting, was the 7.1 beta spoofed to 7.0.4?

My apologies. I still wouldn't do it or recommend. Then again I always re-JB and restore as new, I'd rather not any surprises come up after the signing window is slammed shut.

You can with iTunes but you have to hit restore, not update.
If you click update on a jb iPhone with iTunes it will just error out and you will have to do a restore after that anyway.
Maybe you have experienced that, I didn't. I hit "update", not "restore", and it updated without any hiccups.
I don't want to tell you you're wrong because it sounds so harsh, but you're mistaken if you think it's impossible to update iOS on a jailbroken iPhone without using the restore option.

Yes and yesThe jailbreak tool said that the phone was already jailbroken and that re-jailbreaking it wasn't recommended. I did it anyway, and while all tweaks seemed to work - only about half of the icons showed up (although all of them showed up in Settings). I was a bit pressed for time, so I simply restored it to a backup and re-jailbroke it. I suspect that it could have been fixed by reboots, reinstalling icon packs or what not though...
You should have done a Restore instead, when you did the Update as you stated. That's why you ran into those issues.
