The problem I'm experiencing is that I have a 14GB iCloud backup lodged on the Apple servers, which was created on a 6S+ running iOS9 so there should be zero compatibility issues, and it is refusing to fully download to my phone. The backup contains everything I need and I have previously uploaded and downloaded similar backups in iOS6, 7 & 8.
iCloud is my preferred backup method, chiefly because it has worked exceptionally for over five years. Cue the 6S+ and the whole thing has gone tits up.

Anyway, back on topic chaps. This is about iCloud and not iTunes.
Sure, I guess iTunes is brought up as an alternative that should work well in case there are iCloud issues that can't quite be figured out or have been figured out but not resolved (perhaps due to some issue).

another good reason why local backup of a smartphone is much better for (esp famous) people than an online one is the icloud celebgate :)

I would never touch iCloud Backup even with a bargepole. Apple is notoriously bad with cloud services and iCloud has received criticism across the board. Even if it works well for some people, I would not recommend it to anyone. Besides, one backup is no backup and if the data is important to you then you shouldn’t rely on iCloud alone. iTunes is more reliable and you can archive backups whenever you want (and if you use Time Machine, you will have old versions too).

Apart from the fact that someone would have to physically get your computer, you can assign a separate password for your local backup. Plus you could do whatever you want with it - remove it from the itunes folder and keep it on a secure harddrive, etc.

I'm not saying icloud is bad, just that many people who use it (like the celebs found out) value convenience and being hands-off much more over security, till something goes bad. :)

I made the fatal mistake of setting up as a new phone when I got my 6S+. I spent literally two evenings transferring photos & videos over, and then creating a new backup.

Well this evening due to one or too small iOS9 bugs, I decided to erase all content and reinstall my fresh backup. I had an iCloud backup and I didn't need my phone for a few hours, so I had absolutely nothing to lose...

Hmm.

The backup loaded without hitch but hey, where are all the hundreds of photos in my Photo Manager Pro app? Where are the videos? Why is my camera roll all jumbled up? Why have none of my apps saved their passwords etc? All apps were toggled in iCloud, and my last backup (successful) was 14GB. However, only around 2GB has actually loaded onto my device. What an absolute crock. Fuming. Of course I'll try it again but I'm not holding out much hope because iCloud has been a PITA ever since iOS9 for me. No auto-backups have been managed and I've had several 'the backup could not be completed' efforts. iCloud used to be a Rolls Royce service.

The problem I had with iCloud backups was when I first got my 6s+. When I got to the spot in setup where you're asked if you want to restore an iCloud or iTunes backup or continue as a new phone. There appeared to be no iCloud backup to restore even though my old phone had been backing up to iCloud and I had done the process before with previous new phones. I ended up having to manually back up my old phone to iTunes and then I was able to continue setup by restoring from that iTunes backup. It worked out very well and probably was a lot faster than it would have been restoring from the cloud. I hope that next time I need to restore from iCloud it will be available. Auto backups are enabled and seem to be happening nightly as expected.

Ever since iOS 9 something is wrong with the iCloud backups...... So this evening just for the heck of it I tried to run a backup on iCloud on my iPad Air 2......and it looked like it was going through the entire process, only to inform me that "this backup could not be completed." Sigh....... I never had any problems with iCloud backups until iOS 9 so I suspect that there is something there which is at issue.

I know this thread has derailed, but right now this is the only fix for your problem unless you want to restore as new and then restore from backup once the iCloud and 6s/6s+ issues get resolved.

Restore iCloud backup to a non 6s/6s+ phone.
Back that phone up locally on iTunes
Restore local iTunes backup to 6s/6s+.

Sucks, but at least then you will have your photos/messages back.

After iOS 9 I had many issues with my devices even backing up automatically. Would always get the message that the most recent backup could not be completed. Seems to have resolved with 9.02, though.

Sadly I deleted my old backup. I wasn't expecting the previously unfallible iCloud system to let me down. Even now, when I upload everything via pc to my clean install of iOS9 and then do a (seemingly successful) iCloud backup, it doesn't download to my phone properly. I'm so annoyed.

I noticed in both iOS 9.0.x stable and 9.1 beta differences in what is synced, how it's synced, as well as differences between devices. With that being said, I haven't lost anything on iCloud.com and I'm fairly confident no data is lost. The only complaints I've heard is about data that can't be deleted
