So I just installed 3.1 on my jailbroken phone and it seemed to go fine. But then I noticed none of my games were showing up. The appeared fine on itunes and I could use the new app organization on them but when I'd go to sync the games would rearrange to occupy the first open spot and would not appear on my phone.

The I deleted them all from itunes and redownloaded them...same thing. Then I even RESTORED my phone...same thing. Then I decided to delete them all from itunes and download them directly onto my phone. They'd download and then disappear. The app store would even say they were installed on my phone, but doing a search for them would turn up nothing.

Then I remembered that I had them organized into a folder via the jailbreak app Categories. So what they hell am I supposed to do to get them back. Like I said, I've even restored my phone already.

Are you restoring as a new phone? You need to do this.

Same issue here. Without the JB you need to set your phone up from scratch.

to get your apps to reappear back since you cant jailbreak again and use "Poof".

That's odd. I did the same thing... updated on a jailbroken phone while I had apps in categories (I forgot they were in there). However in my case nothing bad happened, they were all just put back onto the normal springboard .

Go to Settings/General/Restrictions

Enable restrictions, then go back in and disable restrictions

All your apps should appear.
 
Gah, sorry for the newb question, but how do you restore 'as new' if you've already restored from backup?
