i have a MKV file with DD5.1 audio... and went to run it thru handbrake to convert to AppleTV (using the appletv preset).

it said it would take 6 hours to convert (it's a 1h49min file). converting on a MBP intel dualcore (movies from dvd take usually the actual length of the movie to convert).

any ideas why it would take so long?
 
well, you don't say much about the source other than its an .mkv. But, presuming its 720p or 1080p that is why. dvd is only 480p. HB has to apply all of its algorithms against every frame of the source, the higher res the source is, the longer that takes.

6-7 hours is a bit excessive though? Visualhub estimated around 2.5 hours on appletv preset.

Depends, VH and HB have very different presets for atv. HB's is longer to encode but better quality. Are you using any filters like decomb or deinterlace ? The type of source footage will also make a difference with constant quality encoding.
